The thing with missiles is that they're a 12000G unit that has to be defended by other units just to be able to do their job well, and you need multiples plus other units to put up an actually decent wall of air defense, whereas a couple of anti air can do the job far more cost effectively. Recons can also deal decent damage to poorly guarded indirect units. They cannot target land or naval units at all, leaving them helpless against Anti-Air and Cruisers.
